Cancel 1 of 2 items in the order
So customer bought 2, now wanted to cancel 1 so when it was time to ship, I marked only 1 unit in the shipment, refunded him the other but still shows that I need to confirm shipping. The one item was already delivered so now I have a late shipment becuase it doesn't dissapear. Customer service said it won't affect your rate and I need to contact the buyer to cancel, but it is not working..

You cannot undo what is done. There is no fix for this now. So this advice is only for future use...
Amazon has never provided a good way to deal with this. The only way that works is to act as if you are shipping all, then refund for what you do not send (and make sure to include any shipping charge applied to that item in the refund.)

Cancel an item, order, or multiple orders
Occasionally, you may need to cancel part of an order with multiple items and refund the items that are cancelled. If you manage your orders using inventory files, you can upload an Order Adjustment Feed.
To cancel or refund part of a multi-item order, follow these steps:
- Ship and confirm all of the items that you can fulfill.
- Use an Order Adjustment Feed to submit a refund for the order items that you cannot fulfill. Provide the following information in the feed:
Quantity Cancelled: The quantity that cannot be fulfilled.
Adjustment Reason: The refund code. Select either NoInventory or CustomerCancel.
